Alternator goes to the center terminal. The battery banks go to each cathode. If the alternator has a sense wire, it should go to the "house bank". This way the house bank gets bulk charged rapidly while the start bank gets trickle charged. The house bank will typically be larger than the start bank and will be discharged to a greater extent.

I'm posting via phone so forgive typos. I madde a mistake on my last post. Do not connect the use bnk to the isolator, go directly to the alt. As for the switches, there are several things to keep in mind. All circuits should be able to be isolated: All components must be ignition protected. It shOuld be simple. Make a diagram. Alternators must be connected tO a load. I have never seen a need to connect start bnk to power accessories. Jumper cables are verboten in enclosed engine spaces, esP if gasoline powered. Bilge pumps need to wired directly to the battery. Now you can wire away, keeping in mind thAt each connection is a point for failure and makes the system more complex.
