Is one end of the 9 volt winding earthed?

If it isn't then it will be floating and the 'scope probe needs to 'see' a signal with respect to earth.

Firstly, I want to ask you : whether your transformer is centre-tapped i.e. Is it having three wires in the O/P side or it is having only 2 wires.

In case of centre tapped, the O/P of X-mer will not be full sine wave but it will only be the half sine wave of complete 9V( +ve or -ve depending on the knob that you have selected from O/P of X-mer).

In case of a simple X-mer the O/P will be ac sine wave varying from 0V to 4.5V to 0V & then the same in negative direction.

If some different O/P is coming in the CRO O/P, then, first describe me what kind of shape you are getting on the CRO, so that I may tell you the exact problem & its cure.
