If a few are damaged, won't it be prudent to replace them?

Since you have a "procedure recommended" what is the problem. Just do it.

It may be worthwhile to investigate your fastener supplier...

It hase been my experience that normal handling should not damage a quality XYLAN coating, supplied from a US source.

But you take your chances with those low-cost Chinese fastener suppliers.

Based on what little detail you gave, no one can help you.

Is "polyurethane paint" the, "top coat of surrounding coating system at final stage"?

What is the operating environment?

Who is the customer?

Who wrote the "procedure"?

If you "repair" with polyurthane, then you will lose the properties of the PTFE (teflon). PTFE coatings are performance coatings used for dry film lubrication. We apply PTFE coatings and they are thermally cured (400 F) Epoxy based coatings, very tuff, they do not damage with normal handling. Pointess to "repair" with anything other then PTFE coatings.
