I am a little confused about the tag system they have here! I keep being promote to add tags. Do I put the same tags in different threads?

No, the best way to use the tag system is to enter tags that are relevant to the given post. For this post, relevant tags would be: tags, tag system, threads, cr4 questions

Here the site FAQ information on tagging. Adding tags to a given post makes it easier for you and future site users to locate posts on topics that are of interest to them. By tagging a post, the given post ranks more highly in a generic site search and can be located quite quickly if a user wants to review the tag cloud for topics of interest.

Tagging an item with your user name or a generic standard isn't necessary, or particularly helpful. You can locate all of your own posts through your profile page.
