WHAT IS THE PURPOSE OF JACKS CREW HOLES IN RTJ FLANGES .

To spread the flanges apart for easier insertion/removal of the gasket.

do the two rtj flange jack screw holes need to be in plumb while welding

The jack screws need to be 180 degrees apart.

Need not be. As a mater of convenience, if they are horizontal, the removal and re-fixing would be more easier.
