Any food that contains unprocessed milk, eggs or even water can potentially contain Salmonella. There has been an instance of a batch of chocolate that was thought to be a higher risk then normal, due to cross contamination, but chocolate is very low risk. For example, most chicken eggs you handle will contain the bacteria, even on the shell. Food hygienists recommend immersing all eggs in boiling water for 5 seconds before handling! And you're worried about chocolate?

Yes. Recently Cadbury Chocolates admitted that Salmonella was found on some of their bars.
